The letter seems to make two statements:

1- I am advised by Classiche Department the car is not eligible for certification as there is no recorded information on the ??? ??? fitted during the car's life at Ferrari Spa as an 'Experience Car'.

2- This vehicle was altered from a standard 365 GT4 2+2 to a 400 carburettor engine with automatic gearbox model and finally to an injection engine version over the period whilst retained by the Factory.

Does this mean the Factory did make alterations (or had them made) to the car (point 2-) but did not have these alterations recorded (point 1-)?

Tha factory made them. The vehicle for one of a better word, is a pre-production vehicle.

OK, thanks, I am still surprised why the factory did not record the alterations it made to the car. Perhaps I misunderstood the content of the letter.

No not yet. I have had some decent offers, but not enough to let it go. There will be a full feature on the car in a Australian magazine next month.

This car was offered for $15,000 with the front bumper bar missing. I understand it was sold for between $15-17,000. It was imported from Japan.

When and where was it offered at that price?

There was a lot of "puffery" going on about this car, but its real value is certainly more than 15k-17k.
A lot of things here that do not compute, IMHO.

The car was offered in 2017 for $15,000 and was located at a body works in Hobart, Tasmania where it had sat under a tarp since being imported from Japan. This photo was taken as it sat in the body works.
