I know there's a tool for physically centering the f1 actuator
I also know in the SD2/3 there's a command that you can "center" the actuator

Any difference between these 2 methods?

Or maybe they are coarse adjustment vs fine tune?

To properly center the actuator, the 2 methods need to be done in conjunction with each other.

The SD procedure is for putting the actuator in a hydraulically centered position.

The tool is for mechanically centering the actuator finger.

As above. You need the tool to put it into the correct position. It acts as a jig. The SD puts it into the position you need it in to use the jig. The control unit uses the two sensors on the end of the actuator to achieve that position..
